Description:
Human/Mouse Xenografts are created by implanting human tumor tissue directly into mouse. Xenograft models provide alternatives to the challenges in cancer drug research in humans. We explore the feasibility to use next-generation sequencing to profile the expression in xenograft. The resulting RNA-Seq will contain a mixture data of mouse and human genes with research's interest in expression changes on both sides. We propose a statistical model to quantify the percentage of mouse and human RNAs in Xenografts and estimate species-specific gene expression profiles derived from mixtures of human and mouse cells. The approach can be applied to monitor the angiogenesis and to analyze interactions between tumor and stroma cells in vivo. In this webinar, we will introduce how to perform xenograft data analysis.     Omicsoft is pleased to announce our Third Quarter, 2015 Update of ImmunoLand. ImmunoLand is an immune-related genomics database and visualization software that helps users explore public and private immune-focused genomics datasets using its "Land” technology, allowing scientists to more readily power their research. With a heavy focus on publicly available RNA-Seq data, ImmunoLand offers the potential to look at gene expression, all processed through the same pipeline, across many different projects, offering additional value, including exon level expression and alternative splicing calculations. In the latest update, Omicsoft has added additional nervous system diseases (Alzheimers, Parkinsons, and more), along with adding new datasets to a variety of other diseases across a diverse area (IBD, SLE, Arthritis, and more).     Omicsoft is pleased to announce that Array Suite 9.0 will be released on January 15th, 2016. In this webinar, we present the new features.

    Array Suite 9.0 contains a collection of new features and improvements to existing modules that have been implemented over the days, months, and year. The following top ten features will be described in the webinar:

    1. Revamped variant annotation system. The new variant annotation system provides a comprehensive and ultra-fast approach to annotate variants from VCF, Plink, RS¬_ID or VCF-like text files.

    2. Full GWAS pipeline. As part of Array Suite 9.0, Omicsoft now provides a full set of analytic modules to normalize, preprocess, QC, impute, associate and annotate array based GWAS analysis.

    3. Array Studio Land mode. The Land mode provides a simple and more intuitive interface for biologists that are mainly exploring “Lands" as their main use cases.

    4. Array Studio Launcher. The new launcher updates software updates in a few seconds and is up to 10x faster than the current Array Studio software. It also allows user to skip the updates if needed.

    5. Variant management. Variants from VCF, Plink file, imputed dose files can be visualized and filtered in Array Studio. The files can be located locally, server or Land.

    6. Various NGS improvements. Omicsoft has continued to optimize the NGS modules over the last year. Most of the downstream NGS modules are 50%-75% faster than version 8.0 with same results. Individual and merged VCF files now can be generated for various mutation modules.

    7. Land support for RNA-Seq pipeline. RNA-Seq pipeline can now automatically generates ALV files for the land, regardless if the pipeline is running on server or cloud.

    8. Genome browser improvements. Genome browser background loading was redesigned to provide best experience for users working on a large number of BAM/BAS/VCF files. Exon junctions now can be shown as part of coverage. Cloud support for genome browser was significantly improved.

    9. GUI improvements. The new filter button allows users to easily filter through thousands of levels. New features such as violin plots, PCA ellipse, reordering variable levels will improve the user experience.

    10. Large table support. With the unique streaming technique, Array Studio now supports big tables smoothly (e.g. 10 million rows mutation tables) from both local and server side.

    CVMLand

    We have added 99 new projects with 225 new comparisons across the mouse and human CVMLands. In addition, we have added 636 new RNA-Seq samples and 3014 array-based samples.

    New datasets are included in the areas of Cardiovascular Disases, Fatty Liver, Obesity, and Diabetes

    Immunoland

    We have added 131 new projects with 401 new comparisons across the mouse and human ImmunoLands. In addition, we have added 646 new RNA-seq sample and 7,947 new array-based samples.

    ImmunoLand now has over 36,000 total samples and nearly 1800 RNA-Seq samples in its collections, across a variety of disease areas.

    New datasets are included in the areas of Alzheimer’s, Arthritis, IBD, Parkinson’s, Sclerosis, ALS, Asthma, COPD, SLE, and Influenza.

    Matt Newman, VP Business Development, will demonstrate Omicsoft’s new GeneSet Analysis functionality. GeneSet analysis allows the user to take a gene signature and look for significant overrepresentation of that group of genes, using the variety of Land databases. By allowing the user to utilize the wealth of normal tissues in DiseaseLand and OncoLand, the user can see overlaps with hundreds of cell types, tissues, diseases, treatments, and more. For On-Premises Array Suite users, the functionality allows the user to create their own gene sets (signatures) for future comparison, stored side-by-side with the public Land gene sets. This is an exciting area of development for Omicsoft users, as we believe it opens up new possibilities for mining the vast resource contained in the Lands. It’s an area of on-going development, and we expect to continue to add exciting new features in the future as well.
